The episode starts off with Flapjack and K'nuckles inside of Bubbie's mouth -- Flapjack's playing around with a termite he found, which freaks out K'nuckles, especially once he realizes that the little bug must've come from him, and it soon becomes apparent that the wooden-half of K'nuckles is infested with termites. Bubbie immediately spits the captain out of her mouth, with the intention of taking herself and Flapjack as far away from Stormalong as possible until K'nuckles gets rid of the termites. Flapjack stays behind to help K'nuckles and Bubbie promises to come back for him.
Flapjack escorts K'nuckles to Dr. Barber's office, but the captain goes in by himself -- K'nuckles asks Dr. Barber on how to get rid of termites, but much to K'nuckles dismay, the doctor-barber explains that the best way to do it is to remove the infested parts with a saw. Upon being asked about any alternatives, Dr. Barber claims that there are some foreigners who supposedly have a special type of oil for termite removal, but the nearest group of foreigners are already leaving Stormalong, so it's too late to catch them before they go. Later that night, Flapjack and his captain sleep on the docks, but the termites eat through the docks and half of the town drifts off into the open ocean.
The next morning, K'nuckles wakes up to angry mob of remaining citizens (led by Dr. Barber) who attempt to eliminate the problem, but the captain's able to escape and is eventually found by the remaining citizens of Stormalong, which includes Peppermint Larry, the Dock Hag, Lolly Poopdeck, Lady Nickelbottoms and Flapjack, who's excited to be reunited with K'nuckles. They're not aware of K'nuckles being infested with termites and Larry decides to lead the group back to Stormalong -- but K'nuckles, fearing what they'll do to him if they do find Stormalong decides to purposely change course. Larry knows this is happening and accuses Lolly of not setting the correct course K'nuckles lies and says they are since he's a real (self-proclaimed) captain. Larry has doubts but everyone else is convinced.
After days of sailing the crew finally complains that they still haven't found Stormalong yet. Larry tries to turn the sail around but half of the wood breaks and they split up strandoning the lost people. Larry finds out that termites are on the boat and since they are in the middle of the ocean it would mean somebody is attracting them. They eventually find out it was K'nuckles and they threaten to throw him of the boat. Before they do anything, Flapjack tries taking the blame for what happened -- but K'nuckles has a change of heart and ultimately admits the truth. The group (minus Flapjack) tosses K'nuckles into the ocean, where he's almost eaten by sharks before being saved by the foreigners who left Stormalong earlier. K'nuckles is excited to finally get their special oil, but it turns out that their "alternative" termite removal is ultimately no different than Dr. Barber's method -- as it turns out, the "special oil" that Dr. Barber was talking about is termite saw oil.

•Bubbie claims at the beginning of the episode that the last time there was a termite problem, she had to rub ointment on her blowhole for at least three months.
•Peppermint Larry seems to intentionally leave out the word “West” when scolding Lolly Poopdeck, a clear nod to How The West Was Fun!
N is for Navy: Flapjack joins the navy in order to prove K'nuckles he has a life, only to find it's not exciting as he thought it was. What's Eatin' Ya, Cap'm: K'nuckles becomes infested with termites.
