Well, "their" is incorrect here, but presuming it reads "HIS fly down" I'm guessing the zipper front of his trousers is in a lowered, i.e. open position, thus leading to the quandary of deciding whether to mention it and be embarrassed or letting said boss find out about it and then realize you didn't tell him.

I would think that "out" would apply without too much consideration of the actual direction being flown, though if it's very specifically north-south, say Seattle to LA, yeah, 'fly down' might prevail.
