He's saying Robert's seed is strong, meaning his children all favor him ie: Black hair & blue eyes. He was trying to tell people that none of Cersei's blond-haired, green-eyed children were Robert's heirs.

Ned uses this logic to uncover the Lannister incest. However, House Stark's line isn't so strong. We know some Stark children have Tully features. House Targaryen has what has to be the strongest line.
The phrase 'The Seed is Strong' doesn't seem very obvious, but perhaps Jon Arryn used that phrasing very intentionally hoping that anyone who reads this note has remembers their Westerosi History 101 well with the Strong bastards.
