It really depends on the onsen location. One option is to hire a private onsen - or have one in your room. There seems to be one hireable private onsen at one of the public onsens in Ginzan.

May 16, 2019 · Hello, we are planning to visit Ginzan Onsen the last week of September. We will be staying at a hotel in Yamagata. Does the bus from Yamagata to Ginzan Onsen runs frequently till late at night or is it better for us to stay at a ryokan in Ginzan Onsen rather than missing the bus back to Yamagata . Is September a low season for Ginzan Onsen.
